Choose the Silver Wing after the Rocket takeover. If you chose the Rainbow Wing instead, speak with the Director after defeating the Elite Four and prepare for a fight.

Shadow Lugia

Explore south of Johto to find the Abandoned Rocket Warehouse. Solve its puzzles to obtain a Dark Crystal, then bring it to the regular Lugia encounter.

If you have already caught Lugia, complete one round of Title Defense to reset the spawn. If you chose Ho-Oh during the main story, defeat the Director in the postgame to obtain the Silver Wing.

Ho-Oh

Choose the Rainbow Wing after the Rocket takeover. If you chose the Silver Wing instead, speak with the Director after defeating the Elite Four and prepare for a fight.

Celebi

Solve all eight Ruins of Alph puzzles: four slider puzzles and four wall puzzles. Enter a passage in B1F to find the GS Ball, take it to Kurt in Azalea Town, then visit the Ilex Forest shrine.

Obtain Hoopa and solve all eight Ruins of Alph puzzles. Return to the secret room that held Celebi with Hoopa in your party, then interact with the back wall to find portals leading to Dialga, Palkia, and Giratina.

Explore the depths of Mt. Mortar after obtaining Waterfall and Rock Climb.

Cresselia

After completing the rival story at Mt. Silver, speak with your rival in their house to begin the quest. Go to the Lake of Rage, speak with the Hidden Power Dude, then explore the north-east corner of the lake.

Phione

Fish with a Good Rod or Super Rod in the South Johto Sea area where only Shellos and Gastrodon can be encountered.

Evolve Phione at level 58.

Darkrai

After obtaining Cresselia, show it to your rival in their house. Go to Cherrygrove City and enter the inn with Cresselia in your party.

Accept the Moon Key.
Go to your room at the top of the stairs, examine the bed, and choose not to sleep or resist sleeping.
Go outside, return to the lobby, and inspect the papers on the wall.
Inspect the Luxray trophy in the long hallway.
Inspect the old telephone on the front desk and call the number formed by the stack of papers.
Examine the piano to find a small key, then use it on the nearby safe.
Walk upstairs to find Darkrai.

Reward from Oak in Radio Tower 2F for completing the Pokedex. Requires having caught all 615 non-legendary/non-mythical Pokemon.

Found through the Route 33-side exit of Railway Cave after becoming Champion.

Found in Dark Cave North after becoming Champion.

Tornadus, Thundurus, Landorus, and Enamorus

Each force can be purchased from the Battle Café for 5 points. Your first force purchase also grants the Reveal Glass.

After becoming Champion, Meloetta can be found in the Ecruteak Dance Theater.

Can be found in the Abandoned Rocket Warehouse after becoming Champion.

Complete the Rinto Village trade that gives Tinkaton to the scientist in the bottom house. After becoming Champion, explore the depths of Vajra Pyramid and prepare for several battles.

After becoming Champion, enter the Rocket Arcade and speak with the burglar. Win 25 Arcade rounds and speak with him again to receive a key to the top floor of Goldenrod Apartment. Prepare for a fight.
